I had a ranked practice game as revealed mayor and asked transporter do not swap mafioso, but then transporter swapped mafioso with mayor and made vigi shoot mayor instead of mafia.

No, transporting people is not gamethrowing, unless the Transporter specifically claims to do it to make town lose.
